It should be permanent--my extra defense slot has survived two seasons now. I'm not sure what happens if you drop below the tier threshold that unlocks the extra ally, but that seems unlikely to happen.
Then you're just going to lose that slot while you're below the treshold, and once you go back into the tier you have the slot back without having to pay for it again. It's the same for the defense fortress level.
